West Ham, Arsenal and Liverpool have already qualified from their own leagues.
Villa grabbed the lead with 31 minutes gone after Michael Drennan craftily lobbed Jak Alnwick after a long ball was pumped into the box.
United hit back two minutes later after Marcus Maddison swung a free-kick in from the left and JJ Hooper side footed home inside the box.
However, Villa were back in front on 35 minutes. Lee Desmond fouled Graham Burke in the box who then picked himself up to slot home the penalty low to the left of Alnwick.
The Birmingham side came out all guns blazing for the second half and just four minutes in Samir Carruthers weaved into the box unchallenged and fired past Alnwick.
Maddison turned from provider to scorer on 64 minutes when a good run down the left from Michael Riley found Hooper who rolled it across the box to the Durham-born winger to slam home left footed.
Newcastle peppered the Villa goal but Dennis Knight’s angled drive which flew just over was the closest they came to an equaliser.
NEWCASTLE UNITED UNDER-21s: Alnwick; Logan, Riley, Newton, Kitchen, Desmond, Maddison, Miele, Hooper, Knight, Moyo.
